Wednesday were in control from the off, dominating the early exchanges, and got their reward when George Hirst opened the scoring.
But the Terriers hit back on the break to level matters just before the interval.
And the Owls were dealt a further blow 15 minutes into the second half when Josh Stachini picked up a second yellow card that was duly upgraded to red.
That incident triggered a reshuffle of personnel for the visitors that led to the winner, with Warren Clarke on target.
The Under-18s are next in action against Crewe on Saturday 20 February at Middlewood Road.
