There was little to separate the teams almost throughout as the Owls’ nine shots were countered by Wigan’s 10, which alas included the one that would count.
Basille Zottos went close for the visitors in the first half, crashing a shot against the crossbar after cutting inside from the left channel.
Skipper Alex Bonnington fired narrowly over before the same player missed the best chance to open the scoring midway through the second half.
The Latics were kept at bay by a well-drilled Wednesday side until the breakthrough came on 84 minutes.
A mini scramble in the box saw the ball fall kindly into the path of Sean McGurk, who tapped home from close range to give the hosts the points.
